If i understand your problem correctly, when you maintain absence record for an employee with your annual leave type off days are also getting counted and you don't want off days to count while calculating absence days.
If this is correct then:
Go to table - T556C (counting rule)
Select counting rule applicable for your Annual Leave, and check applicability of rule for -
Condition for current day - week day;
Holiday class - Day type
Condition for planed hours setting ....
